do I need to create a programs(x86) folder and put them in there for the programs to use the 64 bit capabilities?
or will a programs folder do just fine.
or will it just not use the 64 bit features regardless.

Doesn't matter at all, they are just directories in this case, no functionality is applied to them whatsoever in regards to 32bit/64bit functionality. You could install everything (32 and 64) to H:/AIDS (substituting H for whatever your external drive letter is) and it would work just fine assuming you have the HD space and resources to run said programs.
Just install everything to H:\AIDS

i couldn't find the AIDS folder but i will make myself some AIDS folders now.
